Your SV's could be out of balance as they don't do them during pre-delivery and dealers mechanics wouldn't balance the Starter Valves without your request at your cost as they are not listed in the Service manual to perform.

They could at least be part of your problem especially if the rough running is at lower RPM's, my Gen 5's motorcycle mechanic does them in front of me each 6000km's service..the first time he tuned my VFR he showed me how far they were out and his adjustment noticably smoothed my engine for me, each subsequent service shown one or other slightly out, apparently they drift most early then settle down the higher the miles.

Below is 2 links on the subject from the UK VFR sites Technical section:

Gosh, I been outta town on mine- I guess I meet the criteria. I am a girl, and have and 03'. I think this is the 8th bike, in the last few years, I had a brief affair with BMW and then became irritated with them.

Ride all the time, do a few Iron Butts every few years. I stuck a gel pad on it, bought a new shield, and shoved a caulk tube cap in the pair valve thingy- that's about it.

Can not tell you what a relief it was to just have to do that to fix a bike. I could tell you modification stories on BMW that would make you cry for your mommy....
