Have you checked the chassis ground and the orange ground spider? Poor grounds can be an issue. A prevention clean might be in order anyway.
Check the chassis ground on the right side of the frame and the infamous orange ground spider left side, taped into the main harness near the R/R.
I'd have an X in a heartbeat if they sold it here.... sigh.

If all above is OK and it still happens, I'd unplug the TFI, reconnect stock, and see if it's an issue then. I'd also verify the chassis ground...
I've got the VFR set aside, as I'm working on 2 other bike projects..... no clearance issues on the sides because it isn't any wider than stock......

Have you checked all the ground wire points, I'd start there and make sure everything is clean and tight.
