I would check the cable connection to the starter at the relay first, it sounds like it is ready up to that point.
The tail section was the first part I tried to replace that was discontinued, almost fifteen years ago. I would pay quite a bit for a cherry one...

I am guessing at some point after it warms up the charging system is puking oot some serious voltage to the battery.
The tank on non California bikes from those years vented through the cap, California bikes had a sealed cap and vented through the emissions...
It is one heat range hotter, neither you or your bike will know the difference.
Comes right off with 3/4 inch gun.

I have had my bike behaving the same way for a few months and it turned oot to be a poor connection in the engine stop switch.
Point Arena is in the middle of nowhere.
The 06 up had a bigger stator and rotor, be sure if you order one you get the correct size or change both to the later version.
