The wiring diagram says between main fuse b(30a) and engine stop relay
it sure sounds like you have a connecter mixed up, did you have multi connecters unplugged at the same time?
you should have two 30 amp fuses and a 20 amp fuse to check first by the batterry
start measuring voltage at the battery, post back what you have
i am with karazy on this, dielectric grease is used in all forms of electronic/electrical plugs. i too use it daily on connecters

and if none off the fuses eliminate the short, pull the engine stop relay and also pull ign switch and check it for damage
