I'd prefer the 5th Gen too, and $2500 is not out of line.... from what I've seen, the average is more like $3000+.

The latest mofsets should restrict charging voltage to 14.5 max. 15.5V will start frying things..... most I see on my various bikes is 14.2-ish.
One can inspect the chain closely to see if side plates rusty or if it threw any O-rings.... otherwise, lube and ride it for a while and check again.

I think you're looking at making a new gasket yourself. What about RTV on the existing gasket?
Replace the OEM R/R with an FH020AA (used on later Yamahas such as Tracer or FJR's) or a good series R/R is SH866A from a Kawasaki Versys 1000....
