Installing a Scorpio Alarm with the "factory" harness kit - step 1:

Simply unplug the left/right turn signal and tail light connector and plug in the "Y" connector in-between.

It says it should be under the seat or rear tail section - but nah uh - I don't see it. :(

Well - after talking with Scorpio - It seems that Honda upgraded the VFR wiring harnesses in 2000 - so, on a 1999 - just use the "generic" kit that comes with the alarm...

About Scorpio SR-i300 alarm system installation

There is Scorpio alarm system installation manual. http://www.scorpioalarms.com/media/sr-i300_instructions_v5.pdf
One of the standart feature of Sr-i300 alarm system is ignition protection.
I don't understand how the alarm system knows that ignition is on if there connected only battery+, ground, two turn signal and tail light.
I wrote to Scorpio for support...they answered:
It’s the Orange wire in the diagram. The Orange wire must be connected to a
wire that only has power when the key is on.

But it's sed that it must be conected to tail light, there is no power when
    the key is on.
    And they said that:
The bottom line is that the Orange wire in our wiring needs to be connected
to a wire that has power when the key is on. The MCM needs to know when
power is turned on for some of the functions.

Is in tail light power when the ignition key is on or not? Where I can connect may orange "tail light" wire?

If you have a bike without a light switch, then the tail light is powered when the ignition is ON. If you have a light switch (R/H switch cluster) then it is only powered with the ignition ON,--AND-- the lights switched ON
