Is the vibration at 3k in all gears? is the chain and sprockets in good shape? is the chain too loose? is the rear wheel tight and balanced (pivots only on left side) tires ok? how many miles does the bike have? can be one or all of these plus others! start with the simple checks, what does the manual say? good luck!

I dont have a manual yet. im looking for one. My99 has about 12k miles. The chain and sprockets seem to be fine. I noticed my clutch slipping big time this weekend so i need to replace the clutch. Do you think that might be it? It only vibrates from the rpm range of 3k and 5k then it gos away.(weird right).

That is weird. 5th Gen VFRs all have a bit of vibration around 5500 RPM, but mine is as smooth as buttah from 3k to 5k. My guess is that your throttle bodies may need to be synched.
