Hey all, I just pulled in from work and with the bike still idling I gradually started on the throttle and between 2000 and 3500 rpms the bike really runs ruff, it's not a smooth transition from say 1800 rpms to 3500 rpms or so. You can't hold it at one rpm range without the engine running up or down and when you throttle it's just a tad ruff, acting as though it not getting fuel or has a miss. Once you throttle up into the higher rpms at idle say around 4 to 5000 it smooths out but still has a slight miss, that's the best description I've got. It's an 06 with almost 11,000 miles on it. It starts great idles good and out on the road runs like a scalded dog. The only mod is I've bypassed the O2 sensors with the resistors. Everything else is stock and original. Any suggestions?

I suggest you go back totally stock with O2 sensors and see how it runs.
If still the same then check the fuel lines,Is the tank breather hose open? It is possible to get contaminates from bad gas which could clog up the fuel filter.
I am not a mechanic but just making logical guesses. Go ahead to original stock condition and see if that works.

We can't use a little humor here? Rough, as in, not smooth. How's that?

I've done as you suggested before and it runs the same. I'll check the fuel lines and filter this weekend and thanks for your inputs.
