I'm about to change my worn out ignition switch and was wondering what type of bolts are used to hold the switch in place? From looking at them it looks like the heads are just flat and round, like no pattern at all, are these caps over the bolt heads that should be pryed/removed to get to the boltheads?

The bolts are a tamper resistant style bolt, the hex portion of the bolt breaks off after it is tightened leaving the head of the bolt your looking at. It is done so a thief can't just unscrew the ignition switch but it makes it difficult to remove the switch for you. I would suggest removing the upper triple clamp, so you can turn it over to work on it, drilling the heads off and then you can remove the switch assembly and then you can grip the remainder of the bolts.
