That diagram just shows how to actually arrange the wires. The vfrness is an actual replacement wiring harness that many vfr owners buy to replace the stock wiring. You can find them on wiremybike.com .

Also I seem to have pinpointed the failure point in my charging system. It seems that the actual plug that goes into the reg/rec is somehow coming loose or something. I might look to get a replacement reg/rec that has the wires built into it and solder the connections.

Yes and/or when I had put a new one in my bike I realized after the rectifier wasn't working properly that not all the cables of the plug were seating properly. I used a flathead carefully to ensure the connector or each cable sat right and it fixed my problem. Also the connector I put in had a larger gauge wiring than the system and it fried my harness at the splice. Adjust for that if you run across it! Also I can't remember which is which but I think red is to the battery and green to ground but id look it up just to mske sure. Anyways you can test for ground from the connector green port to ground and red connector to the battery positive terminal(again check which terminal before you try I'm rusty on that part) on a.c. volts to see if you can fully read the charge on the battery from there

Sounds like you had a very similar issue to mine. Intermittent failure that occurs at the actual connection point on the r/r. I am going to install a new FH020AA rectifier which should be more reliable and less hot.

Update on the charging/voltage drop off problem. I bought a FH020AA reg/rec and wired it into my harness. The clips that connect the wires into the regulator seem much more sturdy and tight. Since the installation of the new unit I have not had any issues at all with charging issues.

When moving I am at a consistent 14.3-14.4 volts and when I am at a stand still it is stable at 13.0 volts. I have taken it out on multiple rides ~1 hour each and I have had no problems so far. I am still hesitant to take it much further in case of problems but it is slowly earning my trust back.
