Where can I find bowl seals, diaphragms, and boots?
My bike has a horrible flat spot at 4k and its really boggy and I have to down shift to get over the flat spot and I know I will have to take the carbs apart and clean them just want to make sure I can get the parts before I tear it apart.

those items are still available through your dealer as far as I know. Match up the bowl gaskets with the right size O-rings and use just a drop of super glue to hold them in place for reassembly. I have a spare set of diaphrams w/slides for VFR700/750 I'd sell for $100. They'll cost you at least $80 apiece from Honda.

You have a modified airbox or aftermarket exhaust or jetkit ??

If your carbs don't leak fuel, bowl gaskets are OK and are usually undamaged during disassembly, so reusable. New bowl gaskets are available from K&L Supply@ about $38/4.

Punctured diaphrams are rare, so do an inspection b4 ordering any parts.

To the best of my knowledge the air box is intact idk what jets are installed or what should be installed, I just got the bike about a month ago and I'm trying to learn what's what. The bike gas supper trap exhaust on it now I will be replacing the fuel pump soon and then going from there I just wasn't sure where to locate parts or what I need yet. I guess I'm after a list if what to check out and could really use any advice anybody has.

I use the above for reasonable prices as long as I have enough quantity to overcome the shipping prices, if you are only buying a gasket or one seal you may want to go through you local stealer.

4k is not the right flat spot for a stock bike, looks like with supertrapps on there you may have a heckuva time straightening out problems of the PO.
The flat spot on a stock bike should be around 6-7k.
The trapps may not be supplying enough backpressure on your current setup so you may have to make some jetting changes or modify the trapps to get more backpressure.
A carb cleaning and inspection is a minimum in your future along with a valve clearance check.
If you still have problems you will want to check your compression, then spark and fuel delivery.

Before taking much apart, and while the bike is running, you can check for bad diaphrams or sticking slides, which should all rise equally and proportional to throttle opening after you remove the plastic airbox lid and filter

If the bike was sitting for awhile b4 you got it, the carbs might need a basic cleaning ( pilot and main jets, emulsion tubes, choke pick up tubes only), but you'd need to test the fuel pump b4 you can blame the carbs.

With a new bike you should almost always change the fuel filter, change or check the plugs, air filter inspection ,oil and filter change, new brake and clutch fluids at a minimum. Putting in fresh plugs and inspecting them after awhile can show if the engine is running near optimum or has problems.

Flat spots are not uncommon in the 4500-4800 range with aftermarket cans and/or airbox mods but can be minimized by special tuning, thorough knowledge of carb theory, intuition and 4 or 5 carb r&rs.
