I'm almost sure that all VFR 800s have the same displacement (cubic centimeters). The 6th generation bikes got v-tec and cam chains, but I dont remember reading about any displacement changes since they went from 750 to 800 cc.

I doubt if Honda would change its bore size ,crankshaft stroke,or connecting rod length from year to year. I believe all 5th gen. bikes have the same displacement. Guys think about it, Honda isn't going to retool from year to year. Car and bike manufactures like to keep the same pieces from year to year to save money, now every once in a while bike manufacturers will do a redesign of a motor, then anything goes. eddie

Just look at the Honda part numbers for the block, pistons, connecting rods, crankshaft, etc. If they are the same then there was no change for sure.

will the 2002 crankshaft match my 1999 Anniv model engine?

This is really important. I have the 1999 Anniversary model with the Red, yellow, silver theme. It is supposed to have 8bhp extra and all I can find on ebay is the crankshaft for the 2002 model.
So, two questions, anyone know where I can get the exact crankshaft for my model?
Will the other model crankshafts match my engine? I will prefer not to try the VTEC's though...might have been changes in alloy components.

Yes. Honda rounds up. Their " 800" is actually a 781 or so

All 5th & 6th Gen's have the same Bore & Stroke, the head (nor any other parts) are NOT taken in to consideration when sizing an engine, the official designation is "Swept Volume" so all ot these engines have the same Displacement or Capacity. The discrepency almost certainly comes from the conversion from CC to CuIn rounding up or down error.
