The thing is even if the engine case or clutch case was not damaged you have an internal noise that is of so much concern that you should plan on taking it apart.
You did not tell us how many miles are on the engine.
If it made the noise eveytime the timing T3 mark came up then there may be something internal that IS worth taking the engine apart to save more damage.
You say it was smoking etc.,. IT just sounds like it may need to be taken apart and inspected and re assembled.
Mechanics take apart engines everyday before lunch even rolls around.

26.000 miles on motor-it made the noise every time t3 rolled around ( i only did it 3 times )-their was a head gasket issue which i fixed(that started the whole project)no more smoke.

Pull the pan and inspect, if it spun a bearing there will be plenty of metal in there.

I wouldn't loose hope yet. I don't see a spun bearing making a squealing sound when you're hand cranking. Consider this; the piston and rings scrape against cylinder walls that are dryer than a crank journal and they don't squeal. But, who knows, keep poking around....

I think TOE CUTTER is right.

BTW on a previous post I mentioned something about your clutch SORRY I got you mixed up with a different member of the forum. Forget that. You are the same guy.

At 26,000 miles I would not expect a spun bearing but pulling the pan to take a look is good insurance.
When you drain the oil use a very clean pan. That way you can look in the oil for shards of metal.

But lets start at the beginning.
If I was a shop mechanic that just got your bike the way it is here is what I would do.
FIRST -I would take all the plugs out and do a compression check, and drain the oil to look at it. Put in new oil if all was ok.
SECOND - If the compression check was good. Since you said it only runs with the choke on I would clean the pilot jets. Check the float levels.
THIRD- Since it ran with the choke on the plugs could be fouled so I would replace the spark plugs.
FOUR- I would ask you if you changed the coolant after you replaced the head gasket.

NOW.... At 26,000 miles I would not have replaced the head gasket at all unless there was low compression,
oil in the coolant or there was coolant in the bottom of the oil pan.

When you said you did not remember what the question was at the beginning of this thread
I would be asking you WHY did you replace the head gasket on an engine that only has 26,000 miles?

NOTE: I recently had a problem starting my VF1000R .
When I first got the engine it would not run unless the choke was on and I knew that it was pilot jets or floats spilling over. It was both. Well that experimenting ruined the new spark plugs.
I put another set of spark plugs in the engine and it started right up. I was just so sure the new plugs could not be the problem. But I forgot about the high compression and the fact that it was so choked with gasoline and black soot that it did ruin the plugs!!! Just not used to seeing that on a 4 stroke engine.

BTW....TinkernW stuff mentioned taking an old spark plug and plugging it in to see if it had spark.
Yes that is somewhat helpful BUT... IT does not mean that the plug INSIDE THE ENGINE is working.
To check that out - put a timing light on any of the plug wires and THEN see what you get.
The spark can be weak or non exsistant inside the engine, because of the compression forces.
They used to make a tester machine that had a clear window in it and you could put your spark plug in it and visually see if the plug worked UNDER compression forces. I have not seen one of those testers for a while.

    Just a possibility.

This entire thread seems very scattered and confused.

Since that piece of the engine case IS broken this engine IS coming apart.
And the sooner you start the sooner it will be finished.

Look at it this way lets suppose you take it all apart, fix it and there is NO summer
left to ride, would you want to have to work on it in the freezing cold winter?

And if you take it all apart and put it back together that is MUCH MORE IMPRESSIVE to your friends
than to say you went riding. Anybody can go ride but how many can take their engine
apart, put it back together and RIDE too?

I would think the broken portion of the case could be machined down flat and another pin and spacer made to press into a new bore in the case.

IS it a spacer, or a mount for something? not familiar with that.
I thought a gear went on that .
If it is just a spacer I would try it. -Sounds good.

If it is the PIN mount for the sprocket that turns the starter clutch It would have to be almost perfect to work.
Case could be machined, but the engine still needs to be taken apart to do it right.

Also did you notice that the engine mount has been welded? Look upper right in the photo.

Thats a factory weld, right front of frame where it meets the engine.

it is scattered and confusing because this wasnt a one problem thread there were different problems that developed along the way - as it all began in november with the 3rd r/r failure ,thru research and advise a Fvrness and volt meter were ordered - the bike sat waiting for parts and the weather got snowy around february all part were in and she was up and running she smoked a bit but thats normal when its 25 degrees outside-as the weather warmed up i figured it shouldnt smoke any more - but she did, so i dumped the oil - vanilla milk shake is what it looked like - so began the head gasket quest - opening the bike was relatively easy - cleaning it up and replacing the gasket all good - puting everything back was a nightmare-starting with overtorquing and breaking 2 of the headcylinder bolts and dowel pins everybody being out of stock thank to toe cutter for balling me out with that- reinstaling the rear exhausts was a nerve recking project a had to disasembly the whole rear end 3 times - then starting the bike was a trial of sanity - and finaly the squeel that killed it.
i want to thank everyone who helped me thru this you guys are great i havent heard from squirelman he always cracks me up.
here's what i fiqured- i am getting a KLR650 2005 with 6000miles on it $3000- that will hold me thru the summer with minimal downs- mean while i found a motor 450$ localy- i found a guy on ebay 200$ for the cases - so ill swap motors at my leasure - work on the down motor over the winter - bike will be up next summer with a motor to spare.

That sounds like a gen 1 engine, the used engine sounds like the way to go. Rod and crank bearings are discontinued and were a grip when you could by them.86 engines have an extra cam timing sensor in the head so if you purchase an 87 you will need to swap one of the cylinder heads.
