Are you talking about the headers/collector pipes or the muffler itself? If you are talking about the headers/collector pipes... some steel wool will clean them up and then your can high temp paint them or ceramic coat them.

If you are talking about the muffler, and it is bare metal, some very fine steel wool followed by some polish should clean things up quite well.

I also forgot to add that if it is just the header/collector pipes that have discoloration and not rust, there are a few options that you can do. I've had luck with products like Tarn-X. I have also had several friends that have used the gel Lime Away and smeared it all over the pipes and let it sit for a few hours. A little rubbing later a majority of the discoloration is gone.

yep its the collector pipes that I Mean.
so steel wool the rust off and high temp paint it?
its just hard to believe any paint can withstand the temps the collectors reach.

There are two types of high temp paint (more actually but not all are easily available) that you need to watch out for. There is high temp engine paint and then they also have high temp header paint. You want to make sure you get the high temp header paint such as the stuff Mofoco mentioned.
