My buddy and I broke out the multimeter and tried it out. I have no idea what the numbers represent, I do apologize for my ingnorance, electrical is NOT my thing.

Turning the meter to the Omega symbol and then checking the ground under the seat to the frame gave me a 008 on the meter. Through a long and drawn out process of finding some wires that had no shielding left on them and taping them up we have the fault down to 001 on the meter. Disconnecting the harness up at the instrument panel will get rid of the ground issue completely. The starter switch is broken as well, I thought that may have been the issue but the bike won't start by jump starting it either.

In the very near future you may see this thing being parted out, I've about had enough of this issues this thing has had.

Your starter button and kill switch work together to supply power to the cdi boxes etc. If your switch is bad, what makes you think it's still working? Just because you jump your bike from another source doesn't mean anything. It may turn over better but if the switch is bad it most likely is not supplying power to the boxes. The switch does several things at once.

I've never had a pulse generator problem. They are pretty solid. The tach won't work when you swap cdi boxes. One box (1&3) control tach, 2&4 control fuel pump.

If your going to part it out let me know. I'm always looking for good spares.

    Hey Grey,

I mean the starter switch is physically broken. I took it off to check the contact points inside the switch itself, the small plastic shaft that holds the tension spring is snapped off the inside of the housing, which started to get me thinking that maybe the contacts were constantly touching. I disconnected the switch harness and the ground issue still appears without that particular harness in the loop.

I'll keep you posted on the parting out status, I'm leaning more and more in that direction.

A Harbor Freight cheapy multimeter is more than adequate for the task at hand, a Fluke is way overkill for this kind of application. You do not need near the amount of accuracy a Fluke has, you would be wasting money for just bike applications or home improvement applications.

giving up so soon? shame to part out a nice bike only to buy another bike you'll have to work on eventually...you said the start switch is broken, why dont you fix that (cause it needs to be anyways) and see if thats the problem. Theres a lil wire that runs from the start switch to the kill switch that is known to go bad on these bikes...
try running a jumper off the battery HOT to the cdis..the coils..i would say the start switch but its broken..see what you get...run a jumper from the negative post of the battery to the ground on the cdis, coils and so on...thats how i found my problem...dont give up...you'll find it

It's not that I'm giving up so soon, it's more like not soon enough! I got this bike last March and I have honestly ridden it less than it's been down for repairs of some sort. Yeah I realized the age of the bike likely meant repairs more often and trying to source out parts but I also see the money pit this thing is quickly becoming. Getting another bike that I'll eventually have to repair makes more sense at this point than a bike I repair, ride for two days, and then have to repair something else because it's un-ridable.
